Perhaps you do this already, but the best practice it to use Compressor to create MPEG2 and AC3 files rather than let DVD studio pro do the encoding. If do this, then you can modify a preset in Compressor to add a filter / watermark to your video files. This can be done in Photoshop and you can create a mask that fits your needs. I typically make a PNG file with an alpha. You can also add "property of" and date watermarks in this way too. Be aware that the default opacity is 50%, but it can easily be changed to 100%. Also, make sure the watermark position option is set to "center".
Using this method, you can create one clean version of an output, and create multiple watermarks for the different people that you need to make watermarked DVDs for.
